I have a 90 bronco 2 it has head gasket sealer in it. I need to flush out my heater core because my heater hasn't been working. Will flushing the heater core affect the head gasket sealer?

My opinion, any head gasket sealer is for emergency, temporary use only at best and a grift at worst. Flushing the system will disturb the “sealant” but so does running it so you got a 50/50 shot. Try only flushing the core and start fixing the real problem of having head gasket sealer in your engine. No offense intended.
Being cold driving beats cold walking any day. Good luck fren. ✌🏻

Thanks for your opinion and I'm sure that is what the sealant is intended for, unfortunately its my primary transportation. The sealant is amazing and has lasted 1 year and 11 months so I think its best not to disturb it.
